IMO.. it's two entirely different kinds of skillsets the two games require. in CS:S you can easily win the map by having the one single super railgun god on your team. In fact, you can play 10 vs 1 and he'll usually STILL own you if he's good enough.
In BF2, you can win the game, and loose on points at the same time. Good teamwork, taking flags, and spawning with the right kit at the right time can make a world of difference, and can win your team the game. In BF2, it doesn't MATTER if you have the super railgun god on your team, even if he's never killed your team can win by taking every flag that he ISN'T at....
Add to that the fact that BF2 and aiming usually shouldn't be said in the same sentence (ok, so it might be semi possible to HOPE to hit what you're aming at with the newer patches, but 1.01 was TERRIBLE). Luck and coordination seems to be more a requirement in BF2, so that's the BF2 skills needed, whereas being able to jump/dropkick/shoot/zoom/nade while eating a sandwich seems to be the skills you need in CS:S
With that in mind, I can't say wich game require more skills. It's like comparing bananas and salt water.
EDIT: No I can't eat a sandwich and play at the same time, so I personally play BF2 not CS:S, because I can just eat during my nifty 15 seconds of quality time I get a couple of times each round.
