Only because the Watchmen universe didn't have any other quantum or reality altering super beings. Plenty of those in the Marvel universe that could kick Dr. Manhattan's ass.

But really, any of the magic-based ones. As long as they follow comic book convention, like Superman being vulnerable to magic. Scarlet Witch given the proper hex. Energy vampires, be they magical or mutant. And there's Mutant X / Proteus, Franklin Richards, and Vulcan.

Who's to say Manhattan would be affected by magic or energy drain? The guy reassembled himself from atoms, can clone/resize himself, teleport from planet to planet and has firm control over mass/energy. He's at least on an even level with, if not higher than, Marvel's Earthly Gods. If he could be matched with anything, I suppose it could be your Celestials or Star Trek's Q Continuum.

So far, I'd say his only weakness would be a distinct lack of experience compared to older entities.

These two have pretty much the same powers: Mutant X / Proteus and Franklin Richards.
