Well look at it this way:
At the end, when mysterion is revealed, cartman says "i knew it was you! i even said so earlier!"
That leaves four people:
On the roof cartman guessed clyde and kyle.
In school he guessed stan and kenny.
Kyle is out because you see him and mysterion together later on.
That leaves clyde, kenny, or stan.
