I've always wondered this, what exactly gives you commander points? What contributes to your score as commander??

Basically it's like this: for every point scored by someone on your team, you get a fraction of a point -> this is why commander score is sometimes an odd number after the x2.  Giving your team supply crates, uav, and enemy locations allows them to score more points provided they use said assets, and therefore indirectly earns you points. A commander does not score any points at all for capture of a flag, killing of an enemy... etc.  In fact if you kill people as commander (artillery included) you are in fact lowering the number of points that you can possibly get by taking away potential points from team members.  Basically if you go commander and then go commando you are hurting your own score... plus people won't like you...  or at the very least I won't like you.

You don't get a fraction of a point, it's the average team score. The reason that the commander score is sometimes an odd number is because the points that you get while you aren't a commander don't get doubled, so if I got  a kill damage assist then took command, the kill damage assist wouldn't be doubled and you would end up with an odd number.

But I don't know how the averages are worked out when people have negative scores, do they actually get counted towards the average or does it count it as 0?

Yes

And commander points are indeed the average points of the score of your team. That's why if you cap a flag, you better get out of the area and back in if someone helps so he gets the two points, that way you get more points. However fighting isn't always bad if that makes sure the tickets keep bleeding on the other team so you might lose points, but if it makes sure it is double, it is worth it. (if you care about winning).
