I was going to start posting pictures of cubes and dyson spheres and other such things, but then I realized that there are 3 real ships that.. when you see emerging from hyperspace/warp, you know everything's gonna be ok.
The Galaxy Class Enterprise-D is one of the most shown ships in any universe, and it is simply the mercedes benz of Starfleet. Sleek, powerful, not too big, not too small, comfortable, majestic; the flag ship of the Federation until it's destruction.
BC-304 Deadalus class vessel is small when compared to nearly all of the other vessels in the Stargate Universe, but I choose it as one of my three choices because it makes up for what it lacks in size and conventional offensive weaponry with dogged ingenuity and heavy hybridization between human/goauld/asgard technologies. It's taken out enemy vessels 50 times its size as many as 2 at a time. It has even been responsible for the simultaneous destruction of a Wraith Hive Ship AND an Ori Vessel! How much more badass can you get than that!!?!??
Finally, Atlantis. It's a city. It's also an attack vessel. When properly powered, the city of Atlantis can go toe to toe with an entire hive fleet, or likely even an Ori fleet. A ship that can be people's home for millions of years, travel between galaxies in a matter of days, destroy fleet after fleet of enemy vessels, sink itself for 10000 years under an ocean; and still look almost completely brand new is a vessel that deserves the title "most badass" more than anything else I've seen thus far. If you see Atlantis emerging from hyperspace, you know its over.

The Unyielding Hierophant from Halo: First Strike.
Had it been crewed for battle when the Spartans boarded it, the mission would have never been completed.
On that note, for those who read Ghosts of Onyx, the Sentinel ships rank right up there. Not to mention the sniper ship from Fall of Reach.
The Executioner (The SSD in the first post) was definitely a powerful ship, but it had a bad commander during Endor. He allowed himself to be surrounded by the Rebel fleet and the CO and other officers never left the main bridge, so when the A-wing smashed into it, it was basically "dead", due to lack of coordinated fire and prioritization of targets.
The Death Star. Duh.
The thing about the Sun Crusher is that you need a nearby star to be able to use it effectively, and even then, it takes time for the star to go Nova, so the enemies would have plenty of time to run. But it definitely is a killing machine.
Darksaber...Hell yes, but them Hutts ain't too smart. Asteroid fields are NOT safe places. And make sure you align those firing crystals next time.
Also, the Yuuzhan Vong capital ships are CRAZY. Plasma weaponry, bioforms that eat through ship hulls, black hole generators for shield defense and propulsion... It took a hell of a lot for the New Republic to finally beat those.
And now we go to the Starcraft universe.
Firstly, the Battlecruiser. Yamato cannon. What else do you want?
The Protoss Carrier. "Real" ones are supposed to carry something around forty eight flights of Interceptors. 48 x 4 = 192 interceptors per carrier.
You only get eight in the game, but you know how badass they can be, right? So think of what this one would do.
Lastly, before my brain explodes from sci-fi hemorrhaging and pressure overload, I would like to agree on Atlantis being a BEAST of a ship.
