It's not about the EU wanting to encroach on all aspects of national or regional policies, that's BS. What it does is identify areas of common interest for all or a majority of the 27 member states and design policy to support those interests. All member states agree to this deal. They're all in the room voting on these proposals. Nothing gets past the national leadership.
There's also something here which you're failing to understand. 'Sovereignty' consists of two parts: (1) autonomous decision-making capacity, (2) policy effectiveness. If you're 'sovereign' in the sense that you have total control over policy, but you're not able to actually enact those policies, you're kinda useless. Countries seek cooperation to enhance their policy effectiveness, but they hate it if someone else 'tells them what to do!'. Well my friend if you're dealing with problems you yourself can't solve you're going to have to respect this thing called cooperation, or, union, in this case.
