What works best for me is crouching and shooting where the top of the head will be at the end of the jump as he starts a jump.
If he's on the way down, aim at the lower/mid body.
If he's jumping side to side you need to train ahead of the direction he's heading a little.

Knife him. Don't worry, he can't shoot while jumping...
