Bioware needed to kill the SR1 because it would be more plausible that you get a new ship than you keep your old one but it's all shiny now. It makes more sense for Cerberus to make a knock-off than for them to ASSUME DIRECT CONTROL of the Alliance's pride and joy, a new ship was also needed for the much larger crew you get in ME2, you get almost twice the squadmates and there are more other crewmembers. So killing the SR1 was the right choice.

SR1 was military spec. with no concern for luxuries whereas cerberus (a private organisation) focused just as much on comfort and luxury as upgrading the original...
I do miss the "open" core though, SR1 had you staring at an unshielded eezo core whereas all we get to see in SR2 is the shielded reactor-ish core...
