Would be an unfortunate thing, to be under the microscope of the CIA and NSA.

I can't imagine that being a very big deal. If it were ever to develop into any sort of pressure on them, they'd have a lovely article that would be very popular with their vast audience and would paint US intelligence agencies in a very negative light. I'm sure these agencies will be very aware of the potential PR rammifications of that sort of activity fucking up.
You miss the point.

Intelligence agencies aren't a bunch of strongarm guidos, they're there to gather intelligence.

For an organization like Wikileaks, it may be bad for business to have a bunch of US intelligence agencies keeping a much closer eye on you
  • Might cause potential sources to steer clear, if it's suspected that any contact with wikileaks may be noticed by US authorities.
  • Real hard to run an organization that traffics in classified information, without breaking a few laws here and there.
  • make sure your taxes are paid on time, you fill out your legal paperwork properly, and everything you touch is clean and proper
  • Go ahead, Mr. Foreign Intelligence Agent Guy, drop some info to wikileaks - that's one more chance for US intelligence to spot and track you.
  • That joint you were planning on smoking after work, to relax and all?  Not a good idea anymore.

They don't have to harass Julian Assange or his staff, they just have to keep a close eye on him, physically or electronically.
When they screw up somehow (and that's trivially easy to do when your business is trafficking in classified information), an 'anonymous' tip to the local law is all it takes.

And, to put it yet simpler;
Current events are bad for Wikileaks business, as the risk/reward ratio for potential sources just got much worse
